Q1

Why was Plankton secretly following the group to Atlantis?

Plankton stowed away and tracked SpongeBob and his friends to Atlantis because he wanted to steal the powerful weapons stored in the Atlantean armory for his own evil schemes. Q4

Why did the stolen Atlantean tank only shoot ice cream?

The stolen Atlantean tank shooting ice cream instead of deadly weapons is the comedic twist that collapses Plankton's entire plan in the special. Plankton had hoped to use the tank's supposed firepower for his schemes, only for it to be revealed as a harmless novelty, turning his menacing heist into a joke.

Q5

Why was SpongeBob the only one happy about going home?

At the end of the special, only SpongeBob expresses genuine joy about returning to Bikini Bottom. Each of the supporting characters was pulled away by an attraction that matched their personal obsession: Mr. Krabs wandered into the treasury to count Atlantean riches, Sandy headed to the science laboratory to examine Atlantean technology, and Squidward drifted off to the art gallery to admire the paintings. Their separate explorations are what gave Plankton the opening to steal the tank.

Q9

What was the 'song fuel' that powered the bus to Atlantis?

Q11

How did Encino shrink and then get restored to normal?

Encino shrank because Norbluck 5, the young son of a visiting alien family, was playing with a shrink ray that accidentally zapped the entire town in the Patchy framing story. After the SpongeBob special ended, Patchy found the miniaturized Encino and demanded the aliens restore it, which they grudgingly did.

The Patchy framing story in Atlantis SquarePantis ends with a final slapstick gag: just as Patchy arrives safely back at his house in Encino, a giant version of his parrot Potty falls on him and crushes him. The gag rewards the running joke about Potty discarding the Betamax machine and caps the framing segments on a purely comedic note.
