In 2019, the Indian government makes a pivotal decision to revoke Article 370, which had granted special status to Jammu and Kashmir. This news reaches General Qadir (played by Manish Wadhwa), an ailing Pakistani army officer battling cancer, who decides to take revenge against India, driven by the knowledge that he has only three years left to live. To execute his plan, he enlists the help of Jim (John Abraham), the leader of a private terrorist organization known as “Outfit X.”

Meanwhile, Pathaan (Shahrukh Khan), a former RAW agent, teams up with his superior officer, Nandini Grewal (Dimple Kapadia), to form a new unit known as the “Joint Operations and Covert Research” (JOCR). This team aims to reintegrate ex-RAW agents, who had left due to past traumas or injuries, back into service for their country. Pathaan, who carries physical scars from an operation in Myanmar, becomes the linchpin of this operation, recruiting former agents such as hacker Shweta Bajaj (Ekta Kaul), sniper Joseph Mathews (Diganta Hazarika), and others.

With the backing of RAW’s joint secretary, Colonel Sunil Luthra (Ashutosh Rana), Pathaan’s team is sent to Dubai with information that suggests a planned attack on the Indian President during a scientific conference. However, they soon discover that the imminent threat was a decoy to distract them while Jim and his crew intend to abduct two scientists, Dr. Farooqui (Prem Jhangiani) and Dr. Sahani (Prakash Belawadi). The situation escalates when Jim ambushes the scientists’ convoy, leading to intense confrontations, resulting in the death of analyst Rishi Arya (Viraf Patel).

Through investigations, Pathaan uncovers that former RAW agent Jim had faked his death after a tragic incident targeting his family. With added tension, Pathaan learns about a code-word “Raktbeej” and discovers that a Pakistani doctor in Spain, Rubina “Rubai” Mohsin (Deepika Padukone), is tangled in an illicit operation, having transferred funds connected to the severed ties with the ex-agents.

Pathaan’s journey takes him to Spain, where he finds himself captured by Jim’s men. He discovers Rubai’s secret that she is an ex-ISI agent working alongside Jim. During a confrontation, Rubai assists Pathaan in escaping but suffers a serious injury. Despite her past betrayal, she informs him that “Raktbeej” is located in Moscow and together they plan to retrieve it from a high-security vault. Amidst growing tension and developing feelings, they ultimately execute a successful heist.

The plot thickens when Rubai betrays Pathaan again, leading to his capture while he endures brutal torture at the hands of his enemies. Rescued by the captivating Tiger (Salman Khan), the story propels forward three years later when Pathaan searches for Rubai while tracking down Jim, who has plans involving dangerous military technology. Eventually, Rubai confesses that the Raktbeej virus, developed in secret, poses a significant threat to India, as it could be launched via missiles.
