In 2019, the Indian government makes a crucial decision to revoke Article 370, which granted special status to Jammu and Kashmir. This political shift triggers a wave of reactions, particularly from General Qadir, a Pakistani army officer, who sees it as a provocation against his country.

Upon learning of the article's revocation, General Qadir, who is battling cancer, devises a revenge plan against India. Recognizing that he has only three years left to live, he allies with Jim, the leader of a private terrorist organization called 'Outfit X'.

Pathaan, a former RAW agent, teams up with his superior officer Nandini Grewal to form the Joint Operations and Covert Research (JOCR). Their goal is to reintegrate ex-RAW agents back into service to counter growing threats, using Pathaan's extensive knowledge of their traumas.

With the backing of Colonel Sunil Luthra, Pathaan begins recruiting former agents such as hacker Shweta Bajaj and sniper Joseph Mathews. Each agent brings unique skills that could prove vital in countering the threats posed by Jim's organization.

Pathaan's team is sent to Dubai on a mission to prevent an attack on the Indian President during a scientific conference. However, they soon uncover that this threat was merely a decoy, designed to distract them from Jim's true intentions.

During their operations, Jim ambushes the convoy of two leading scientists, Dr. Farooqui and Dr. Sahani. This ambush results in intense confrontations, which lead to the tragic loss of analyst Rishi Arya, heightening the stakes for Pathaan and his team.

As the investigation unfolds, Pathaan discovers Jim’s true identity as a former RAW agent who had faked his death. This shocking revelation deepens Pathaan's determination to stop Jim and prevent further chaos.

Pathaan travels to Spain, where he encounters Rubina 'Rubai' Mohsin, a doctor entangled in Jim's plans. Although initially an ex-ISI agent betrayer, Rubai assists Pathaan after a twist of fate, revealing crucial information about 'Raktbeej'.

After escaping captivity with Rubai's help, Pathaan learns that the 'Raktbeej' is located in a high-security vault in Moscow. Their partnership grows as they navigate the perilous heist, blending romance with high-octane action.

In a shocking twist, Rubai betrays Pathaan, leading to his capture by Jim's forces. Pathaan faces severe torture, intensifying the personal stakes as he struggles against time and resilience.

In a mid-credits scene, Pathaan and Tiger reflect on their futures, contemplating retirement yet realizing their continuous duty to combat ongoing threats. This moment encapsulates their bond and commitment to fight for their nation.
