In a futuristic world dominated by cybernetic enhancements, Hanka Robotics emerges as the foremost authority in augmented technology. Their ambition leads to the creation of a mechanical body capable of housing human consciousness, marking a significant evolution in human augmentation.

Mira Killian, the sole survivor of a cyber-terrorist attack that claimed her parents, is introduced to the audience. Her traumatic past sets the stage for her selection as the test subject for Hanka's groundbreaking project due to her severely damaged physical body.

A year later, Mira has undergone a transformation into Major Killian and has joined Section 9, the anti-terrorist division. She rises through the ranks, using her augmented abilities to protect society from emerging threats.

Major Killian and her team, including Batou and Togusa, successfully thwart a terrorist attack aimed at a Hanka business conference. The operation culminates in an intense confrontation where Killian destroys a rogue mechanical geisha holding a hostage.

Amid her duties, Killian begins experiencing hallucinations that Dr. Ouelet brushes off as mere glitches. However, these manifestations compel her to seek deeper truths about her past and the experiences that haunt her.

After discovering that the mechanical geisha was hacked by an enigmatic figure known as Kuze, Killian steps outside her prescribed parameters to investigate further. This risky decision leads to an escalating conflict as Kuze attempts a counter-hack.

Killian and her team track Kuze to a Yakuza nightclub, unaware they are walking into a deadly trap. A catastrophic explosion occurs, resulting in injuries to Batou and severe damage to Killian's body, highlighting the dangers of their pursuit.

As tensions escalate, Kuze targets Section 9's Hanka advisor, Dr. Dahlin, ultimately assassinating her. This triggers an investigation linking Dahlin's murder to other senior Hanka researchers, raising alarms about the potential threats to Dr. Ouelet.

Togusa uncovers a secretive location housing individuals interconnected within a digital signal network. In the ensuing chaos, Killian faces off against Kuze, who reveals disturbing truths about their shared history and the nature of her memories.

Revisiting Dr. Ouelet, Killian learns that she is one of many failed test subjects, and her memories are fabrications designed by Hanka. This revelation instigates a desperate need for her to escape as Cutter orders her termination.

Killian uncovers the whereabouts of Motoko Kusanagi, a missing girl linked to her past. A conversation with Motoko's grieving mother adds layers to her understanding of her identity and the truth behind her memories.

Killian contacts Aramaki to unravel the connection between her past and Cutters' threats, unknowingly setting the stage for an ambush. In a calculated move, Aramaki allows Cutter to overhear their discussion, leading to a confrontation.

Following a digital trail, Killian reconnects with Kuze, they reminisce about their lives before Hanka. Their revelation is cut short when Cutter employs a destructive 'spider-tank' to eliminate them, escalating the stakes.

Killian emerges victorious against the spider-tank but sacrifices her arm in the process. Meanwhile, Aramaki takes justice into his own hands, dispatching Cutter in a moment of reckoning, culminating a struggle for control and truth.

Ultimately rebuilt and now embracing her identity as Motoko, Killian reconciles with her mother and takes her place in Section 9. Fully aware of her past and identity, she resumes her duty to combat terrorism and protect her world.
