Gonzo grapples with a profound existential crisis as he questions his identity and place in the universe. Plagued by recurring nightmares of being cast aside during an immense cosmic journey aboard Noah’s Ark, he begins to understand the isolation of being an enigmatic “whatever.” A strange alien presence lurking in his cereal bowl sparks deeper introspection, prompting him to seek guidance from Kermit and ultimately unravel the mystery of his extraterrestrial origins.
On the rooftop of the Muppet boarding house, beneath the twinkling stars, Gonzo experiences a revelation that strikes him like a lightning bolt. The whispers of a cosmic fish unveil secrets about his heritage, filling him with a newfound sense of purpose and belonging. With this vigor, Gonzo boldly takes to the airwaves during a live broadcast of UFO Mania, where Miss Piggy is working, in hopes of connecting with his cosmic kin.
Not far behind, Kermit and Rizzo swoop in to the television studio, aiming for an intervention, but Gonzo’s steadfast resolve leaves them thwarted. This leads Agent Barker to entice Gonzo into the grasp of K. Edgar Singer, a high-ranking operative at C.O.V.N.E.T., a secretive organization posing as a cement factory. Singer realizes the extraterrestrial peril and considers Gonzo pivotal in persuading General Luft of their existence.
As Gonzo embarks on this twisted journey of captivity, Rizzo finds himself unexpectedly flushed down a tube into Dr. Tucker’s rat medical lab, where he joins other Muppet rodents. Frustrated by Gonzo’s refusal to comply, Singer issues an order for his brain to be surgically removed, seeking to ensure he remains imprisoned until he divulges crucial information. Meanwhile, Miss Piggy, fueled by determination and cunning, assembles a brigade of Muppets, including Kermit, Fozzie, Pepe, and Animal, to infiltrate C.O.V.N.E.T. and devise a plan to rescue Gonzo and Rizzo using an array of ingenious gadgets curated by Bunsen and Beaker.
As Gonzo languishes in confinement, an alien voice emanates from a sandwich, compelling him to disclose the location of their ship: Cape Doom, which remains unknown to Singer’s bumbling assistant Agent Rentro (Bobo the Bear). In a spectacular rescue, the Muppets storm the facility, liberating Gonzo and Rizzo from their captors. With bravery, Rizzo makes a daring escape from the surgical table, rescuing Gonzo just in time as chaos erupts around them. Singer and Luft witness the whirlwind as a horde of rats launches an attack on Dr. Phil Van Neuter, the oblivious surgeon responsible for the sinister experiments, leading Luft to rage and depart in frustration.

The Muppets arrive just as they orchestrate Gonzo’s rescue before converging at Cape Doom, where a multitude of beings, resembling Gonzo, eagerly await their arrival. After an hour of anticipation, the otherworldly visitors express their joy at having finally reunited with Gonzo after years of searching for him. Yet, Singer’s malicious intentions unfold when he attempts to obliterate the aliens, only to be thwarted by Rentro, who disables the weapon by removing its battery.
Unfazed by Singer’s failed attack, the aliens extend an invitation to Gonzo, offering him a chance to return with them to their home planet. Despite considering this opportunity to reconnect with his long-lost family, Gonzo chooses to remain on Earth alongside his beloved Muppet friends, who wholeheartedly support his decision. In an unexpected twist, Singer receives an invitation from the aliens to accompany them as Earth’s ambassador and surprisingly accepts, leaving everyone in a state of bewilderment.
With night descending upon them, Gonzo and his Muppet companions look up at the stars from the roof of the boarding house, reflecting on the incredible journey and the extraordinary events that have unfolded.
