The four mutant children are abducted through various means and brought to Dr. Axis's headquarters for cybernetic augmentation. Dr. Axis celebrates the success of the operations and the children are prepared for further experiments. Meanwhile, Zygrax begins a mission to locate the doctors behind the experiments and kills Dr. Drago to steal genetic information.

While the four are recovering, Batang-X #5 lies in a tank and is told by Dr. Kwago that he will lead the others. The lab trembles with the weight of the plan and the potential power of the group. Kwago positions this new leader as the focal point for a world-saving mission.

The four children wake to find their memories erased and are briefed by Dr. Axis, who lies and presents herself as their mother. The deception plants seeds of mistrust as their past selves are rewritten. The room hums with the realization that their identities have been manufactured.

The children are subjected to tests to evaluate their new abilities, often sparking trouble for the orderlies and doctors. The tests demonstrate their dangerous potential while hinting at the fragility of the control system around them. The atmosphere grows tense as limits are pushed.

Dr. Kwago arrives at Dr. Axis's office and requests that the four children be handed to him for the mission to save the world. Batang-X #5 is taken from his tank and operated on by Dr. Kwago, earning the name Control. The painful procedure marks the emergence of a centralized link between the children’s powers. Kwago prepares Control to coordinate their abilities for a shared mission.

Zygrax kills Dinero and his wife, then locates the address of Dr. Axis's headquarters and the Batang-X. The assassination escalates the threat and accelerates the pursuit of the children. The glimpse of Zygrax’s reach intensifies the sense of impending doom.

Inside Dr. Axis's HQ, G:Boy and A-Gel argue about their pasts, stirring tension within the group. Warlalu and Askal intervene but are reprimanded by Dr. Axis, underscoring the fragile hierarchy and the pressure of memory loss. The team’s cohesion begins to fray even as their mission intensifies.

The Batang-X are assigned to steal a crystal from the sanctum to power Zygrax’s ship. 3-Na initially objects, but Warlalu and Askal convince her that the guards are robotic, not human, easing the plan. They are fitted with armor and guns endowed with special abilities to carry out the heist.

Dr. Kwago infiltrates the sanctum along with the Batang-X, using distractions to slip past guards and reach the crystal. The team reaches the sanctum, but G:Boy and A-Gel argue again and the sanctum detects their presence. Zygrax arrives and the ensuing clash tests the children’s resolve, while Kwago secures the crystal.

After the mission, G:Boy slowly befriends Control, and Dr. Kwago takes the Batang-X to a local McDonald’s to demonstrate how Control can link their powers. They perform a joint power link with a fist bump, solidifying their teamwork and trust. The scene marks a lighter beat before the next confrontation.

The Batang-X head to Dr. Axis's lab, where G:Boy attempts to free Axis from a crystal holding her captive. It is revealed that Dr. Axis is an alien, and Zygrax arrives to challenge the team. Together the Batang-X regroup and press the assault, determined to thwart both alien threats.

The Batang-X engage Zygrax in a brutal showdown and eventually emerge victorious. Dr. Kwago arrives, and together they disable the threat, but the headquarters begins to explode. The Batang-X escape the collapsing building, ending the film on a note of survival and uncertain future.
