Twenty years after the original series, K is arrested in New York for beating 11 policemen. While held in a straight jacket, she escapes by dislocating her own shoulder, but a moment of kindness to a distressed little girl leads to her capture again.

Inspector Kazutoshi Kira informs K that her mother will be deported to Japan unless K agrees to work for the reactivated Sukeban Deka program. He explains the leverage he holds and the stakes of defying him. The revelation sets the stage for a forced transition into the undercover mission.

K agrees to the mission and is issued a hi-tech steel yo-yo as her weapon. She adopts the alias Saki Asamiya and is ordered to infiltrate Seisen Academy in Japan to uncover the Enola Gay website.

Saki arrives at Seisen Academy and immediately faces the school's domination by Reika Akiyama and her henchwomen. She spots a bullied student, Tae Konno, and intervenes to save her from torment.

Saki investigates the chemistry club where the prior operative was studying. She learns that Amaki and Higashiyama plan to use Tae as a human shield in a suicide bombing plot.

Asamiya captures Higashiyama, while Amaki is saved from her bomb by Jirou Kimura, the janitor who had befriended Saki earlier. The incident strengthens Saki's resolve to stop Enola Gay.

Kira interrogates Higashiyama and reveals the Enola Gay site is run by a user named Romeo. Before a resolution can be reached, Higashiyama is abducted by a gang of thugs despite Asamiya's efforts.

Tae tells Saki that she and Kotomi Kanda once ran an anti-bullying site until Kotomi snapped and tried to bomb, leaving Enola Gay in its place. They visit Kotomi in hospital, where she names Jirou Kimura.

Reika unveils herself as Romeo's lover and hosts an assembly at Seisen Academy to celebrate his ideology. The moment is marred by a parallel bank robbery in Tokyo carried out by Romeo and his gang.

Tae is strapped to another bomb, and Saki saves her, then confronts Reika in a climactic duel. Reika reveals her past as a Tokumei Keiji operative and wields an armed yo-yo, but Saki ultimately overpowers her and buries her under metal pipes.

Saki confronts Romeo and his gang, freeing Tae, Amaki, and Higashiyama from bomb-bound hostages. Dressed in a bulletproof uniform, she survives their assault and knocks Romeo out, but Romeo's own bomb strap detonates and kills him.

After the battle, Saki calls her mother, hinting that she might be the original Saki Asamiya. She bids farewell to Tae and Kotomi, then receives a new mission briefing from Kira.
