The film begins with a prologue detailing the evolution of turtles and their ultimate victory over their nemesis, The Shredder. This sets the stage for the ongoing struggle between good and evil, highlighting the turtles’ resilience.

In a flashback to 3000 years ago, we meet Yaotl, a warrior-king, leading his generals in an ambitious quest for global supremacy. Their conquest culminates in the defeat of a Central American empire, showcasing Yaotl's military prowess.

Yaotl discovers the rare celestial event known as the Stars of Kikan, which occurs every 3000 years. This event opens a powerful portal that grants him immortality while turning his generals to stone, revealing the high stakes of their ambitions.

Upon unlocking the portal, Yaotl inadvertently unleashes thirteen monstrous creatures from the depths of its power. These beasts wreak havok on his army, setting the stage for a lingering threat in the modern world.

Fast forward to the present, corrupt army officials in Central America are pilfering supplies from local villages. Their plans to steal goods end abruptly as they fall victim to an unseen enemy, showcasing the ongoing struggle between authority and justice.

April O'Neil arrives in the region to unearth an ancient artifact, motivated by the legacy of the Turtles. She seeks out Leonardo, who is hesitant to leave his journey of personal growth behind.

Despite April's encouragement, Leonardo struggles with the fear of disappointing Master Splinter should he return. He ultimately chooses to remain in the wilderness, emphasizing his internal conflict regarding leadership and responsibility.

Meanwhile, in New York, Michelangelo navigates the city streets in his Cowabunga Carl van, reflecting on past adventures as Nightwatcher. This sparks playful banter among the Turtles, highlighting their distinct personalities and evolving roles.

April supervises the delivery of an ancient statue linked to the Four Generals. An unexpected alarm seals the building, allowing the Foot Clan, led by Karai, to mount an assault as they seek to regain lost power.

As Nightwatcher, Raphael teams up with Casey to tackle crime in the city. Their partnership adds a new dynamic to the brotherly bonds as they face off against the threats posed by the Foot Clan and the Stone Generals.
