Sniffer introduces the Air Buddies and outlines their distinct personalities. The film recounts how Air Bud made Fernfield famous through his sports. As their families leave to attend a basketball game, the puppies cause trouble for their babysitter, Mrs. Niggles. This leads the families to consider putting the puppies up for adoption.

Selkirk's plan to capture Buddy

Selkirk Tander tries to impress Bartleby Livingston by showing him a female tiger for his birthday, but Bartleby wants an animal he can play with. He wants Air Bud because Buddy can play sports, and Mr. Livingston offers 500,000 dollars if Selkirk can get Buddy. Selkirk then dispatches Grim and Denning to capture Buddy.

At school, Noah and Henry gather profiles and photos of potential owners. Reports indicate B-dawg received the most applications. The family decides which children would make good owners and plans to call them the next day.

Grim & Denning arrive; run-away plan begins

Grim and Denning arrive at Buddy's home and see Buddy and Molly, misbelieving there are two Buddies or mating pairs. The next morning, the pups decide to run away to avoid capture. Grim and Denning begin their pursuit of the escapees.

Capture attempt escalates

Grim lures Budderball with a doughnut, enabling his capture. The other Buddies are captured as bait in the plan to trap Buddy and Molly. Buddy fights back enough to free the group, but Denning traps him in a net and Molly is captured; the two are loaded into a truck as the others give chase.

Wine country scheme and imprisonment plan

In wine country, Selkirk celebrates capturing Buddy and Molly to breed and sell their puppies. Grim reveals that Buddy and Molly already had puppies that Denning once let escape. Selkirk orders the dogs to be locked in the wine cellar and appoints Grim as leader of the mission.

Drive-in theater pursuit

Grim and Denning return to pursue the Buddies, but the dogs resist capture. The Buddies find a drive-in theater and sneak inside, walking in front of the projector so their shadows reveal them. The confrontation escalates when bikers confront the captors and the crowd hurls food, cementing the Buddies' escape.

Farm escape and stable imprisonment

The next morning, Grim and Denning escape the theater and chase the Buddies to a farm. Billy the goat and Belinda the pig assist the Buddies, guiding them into a stable where Billy locks Grim and Denning inside. The Buddies slip away into the forest as the pursuers are contained.

The Buddies traverse the forest, meeting a Wolf who leads them toward wine country. A skunk's spray enables Sniffer to smell again, prompting the group to press on. Noah and Henry are alerted and join the search for the Buddies.

Bartleby and father intercept; rescue setup

Bartleby Livingston and his father arrive to collect the dogs but encounter the Buddies instead. They place the Buddies into a limousine, hoping to spirit them away, but Noah, Henry, and the others race to stop them. Budderball falls into a wine container and gets drunk, and Bartleby is spotted by Sniffer.

Final clash and arrests

Noah, Henry, and the Buddies roll barrels toward Selkirk and Mr. Livingston, causing the wine containers to rupture. The wine spills and the criminals fall in, while Sheriff Bob arrives to arrest Selkirk, Denning, and Grim. The Buddies apologize to Buddy and Molly and prepare for their new families.

The puppies are introduced to their new families and begin their lives with loving owners. Budderball decides to stay with Bartleby, seeking a friendship.
