Captain James Tiberius Kirk (Chris Pine) takes on the role of a diplomatic intermediary for the Fibonians, embarking on a mission to the Teenaxi. In an effort to establish peace, he offers them the Arbonath, a part of a weapon intended as a gift, but the Teenaxi’s distrust leads to an unexpected attack. Though he manages to beam out just in time, the conflict leaves Kirk with the Arbonath stored safely in the ship’s vault.
Three years into their five-year mission, the USS Enterprise arrives at Starbase Yorktown, a state-of-the-art space station, for resupplying and some much-needed shore leave. The rigors of their continuous journey through space are taking a toll on Kirk; he feels adrift and has trouble distinguishing the passage of time. He grapples with what it means to be on a mission of infinite exploration—something he had joined Starfleet for on a dare, in contrast to his father, who fully believed in its ideals and causes.
In light of his dwindling enthusiasm, Captain Kirk has applied for a promotion to Vice Admiral, suggesting Spock as the next captain of the Enterprise. Meanwhile, Hikaru Sulu (John Cho) reunites with his family, Montgomery Scott (Simon Pegg) ensures the ship remains operational, and Spock amicably parts ways with Nyota Uhura (Zoe Saldana). A significant blow strikes when Spock receives the devastating news that Ambassador Spock, his future self, has passed away.
The mission takes a critical turn when an escape pod drifts from an uncharted nebula, leading the Enterprise on a rescue operation. The survivor, Kalara (Lydia Wilson), claims that her ship is marooned on Altamid, a planet located within the nebula and that the crash was due to a malfunction during a scientific endeavor. However, upon entering the nebula, the Enterprise finds itself cut off from Starfleet communication.
Upon reaching Altamid, the crew discovers an ominous absence of life forms, contrasted by immense underground activity. They are swiftly ambushed by a swarm of small ships that ingeniously breach the Enterprise’s hull with ease. Their weaponry proves futile against this formidable onslaught, and amidst the chaos, Krall (Idris Elba), who was once Captain Balthazar Edison of the USS Franklin, boards the Enterprise. Krall, transformed into a powerful alien entity, seizes the Arbonath that Kirk had secured for his earlier diplomatic mission.
In an intense struggle, Kirk manages to reclaim the Arbonath, exploiting Krall’s vulnerability due to prolonged exposure to an Earth-like environment. Meanwhile, Scotty reroutes auxiliary power to regain some control over the stricken Enterprise. However, Krall’s crew continues to wreak havoc, severing critical connections and forcing Kirk to command an evacuation as the saucer section plummets toward the planet’s surface. Just before the crash, Kirk gives the Arbonath to another crew member for safekeeping.
Scattered across the planet, the surviving crew members—including Sulu and Uhura—find themselves captured by Krall, who has assimilated advanced Federation technologies. Their attempts to signal distress are thwarted when Krall uses misinformation to lead the fleet astray, leaving Yorktown vulnerable to imminent attack. On a quest to rescue his crew, Captain Kirk, accompanied by navigator Pavel Chekov (Anton Yelchin) and Kalara, becomes embroiled in a web of deception when Kalara’s true allegiance is uncovered.
Elsewhere on the planet, Spock and Dr. Leonard McCoy (Karl Urban) traverse the wilderness in search of survivors while delving into Spock’s decision to depart from Starfleet. Their journey leads them to cave inscriptions that bear striking resemblances to the Arbonath, suggesting a deeper connection with the planet’s history. In a different corner of Altamid, Scott battles foes of his own but finds salvation in Jaylah (Sofia Boutella), a scavenger escaping from Krall’s camp.
The group reunites, leveraging the grounded USS Franklin to map out a plan to liberate their crew and thwart Krall’s ambitions. As the stakes climb higher, Krall consolidates his efforts to unleash the bio-weapon he has commandeered, threatening the very fabric of the Federation. Kirk and his crew, with courage and cunning, craft a counter-offensive. An unexpected twist reveals Krall’s true identity as Balthazar Edison, once a captain who rejected the unity the Federation stood for.
In a ferocious climax, Kirk evicts Krall and the weapon into the void of space, using teamwork and ingenuity as they seize the day against overwhelming odds. After securing the crew and restoring balance, Kirk decides to remain at the helm of the Enterprise, while Spock rekindles his relationship with Uhura. Jaylah earns her place in Starfleet Academy thanks to Kirk’s endorsement.
As they celebrate Kirk’s birthday, the crew witnesses the construction of their new vessel, the USS Enterprise-A, preparing to embrace another adventure together as they set forth to continue their historic five-year mission.
