His true allegiance was revealed when he stabbed Kara with kryptonite and summoned the Dark Circle to attack the Academy.

The Miracle Machine is a powerful relic stored in the Legion Academy's vault. It is capable of bending reality itself, allowing whoever wields it to rewrite the world according to their will. The Dark Circle sought it to reshape reality to their advantage, making it the most dangerous weapon in the vault.

The leader of the Dark Circle is actually Brainiac, not Brainiac 5. Brainiac founded the Dark Circle in the 21st century as part of a scheme to facilitate his own resurrection. He manipulated events through the Circle to reach the Miracle Machine and use it to rewrite reality, while using Brainiac 5 as a pawn to access the vault.

Kara recognized the masked figures from the Dark Circle files at the Academy and realized the threat was larger than just one student's betrayal. She believed Brainiac 5's explanation that he was working to counter the Dark Circle from within, even if his methods were questionable. Her trust in him was rewarded when he helped her discover the Dark Circle's true plans.

When Kara used the Miracle Machine, she was tempted to reverse Krypton's destruction, which is what she had always wanted. However, she ultimately chose not to rewrite history that way. Instead, she summoned her mother Alura's soul and displaced the Miracle Machine into another reality, preventing Brainiac from using it while also averting the catastrophe it was causing.

In the post-credits scene, Kara tells Superman she will stay in the 31st century to continue her journey as a Legionnaire and her relationship with Brainiac 5. Meanwhile, in Metropolis, Superman and Batman are struck by a mysterious beam blast, implying a new and ominous threat to Earth is coming.

The beam blast hints at the next major conflict the heroes will face.

Brainiac 5 is a student at the Legion Academy and a member of the Legion, descended from the original Brainiac. He is a hero who works to protect the universe. The original Brainiac is a villain who founded the Dark Circle and sought to use the Miracle Machine to rewrite reality. Despite sharing DNA, they are on opposite sides of the conflict.
