In June 2044, the Robotech Expeditionary Force (REF) assembles at Moon Base ALUCE for a crucial mission to reclaim Earth from the alien Invid. Among the fleet's fighter pilots are Maia Sterling, Marcus Rush, and Alex Romero, all of whom were born in space and have never laid eyes on Earth. With determination, General Reinhardt sends Vince Grant, captain of the Icarus, to embark on a rescue mission to find Rick Hunter, a legendary veteran and chief military commander leading the REF forces.

Though lacking a significant arsenal, General Reinhardt initiates the offensive. At first, the assault appears successful until the Invid Regis unleashes the last of her forces in a desperate counterattack. Attempting to gain insights from the ground forces, Reinhardt contacts resistance leader Scott Bernard, who promptly informs him that the situation is deteriorating. After ending their communication, Scott meets Ariel, an Invid princess who resembles a young human woman and also happens to be Scott's love interest. Ariel is determined to persuade her mother, the Invid Regis, that peace is possible between humans and Invid.

As chaos ensues, Ariel succeeds in convincing her mother to retreat from Earth to prevent mutual destruction. Using her teleportation powers, Ariel travels to Moon Base ALUCE and reveals to Scott a troubling vision indicating that the Children of the Shadow are planning an attack against the REF. Unfortunately, Scott is captured and interrogated, where he attempts to warn others about the looming threat.

Suddenly, communications with Space Station Liberty go dark. When the Icarus arrives, they find Liberty under siege by a formidable fleet of alien ships that have disrupted all forms of communication. Although the REF puts up a valiant fight, their capital ships are falling one after another. It becomes evident to Captain Grant that the Haydonites are, indeed, the very Children of the Shadow Ariel warned them about, and every technological gift from the Haydonites harbors an insidious Trojan Horse. Struggling to communicate this grave discovery, Grant realizes his warning comes too late.

In an attempt to find vessels unaffected by the Shadow technology, Louie searches and ultimately discovers only one option: the colossal colony ship Ark Angel. Vince gives the order to evacuate personnel to the Ark Angel, while Liberty holds the last stockpile of Neutron-S missiles. As Vince sets a warhead to self-destruct, the Ark Angel departs successfully just as the Haydonite fleet approaches. The ensuing explosion annihilates both Liberty and the invading fleet.

As the Ark Angel closes in on Earth, Maia and Marcus find solace in one another amidst the turmoil. General Reinhardt entrusts Vince with new directives: they are to seek out the SDF-3, which may still be intact.
