Following the events of Godzilla: Planet of the Monsters, the crew aboard the Aratrum finds themselves cut off after their encounter with the original Godzilla. The captain orders a withdrawal if they do not locate survivors within 48 hours, emphasizing the urgency of their situation. During this tense period, Haruo Sakaki is rescued by a mysterious native girl named Miana, who heals his wounds using a strange powder, hinting at the existence of advanced, arcane technology on Earth. As Haruo reunites with some of his teammates, they are soon confronted by Miana’s twin sister, Maina, who captures them as part of her hunting party.
The group’s plight takes an intriguing turn when they reconnect with Martin Lazzari, whose platoon has been nurtured back to health by the natives, known as the “Houtua,” a surviving remnant of humanity that has remained hidden on Earth for millennia. The Houtua are revealed to be the descendants of humans who stayed behind, living in harmony with the planet and protecting the egg of their fallen deity. The twins, who can communicate telepathically and verbally, scrutinize the humans’ arrival, questioning why they burned the land—initially believing it was an attack on Godzilla, their divine creature.
Upon explaining their intentions were solely to stop Godzilla, the humans gain the twins’ trust, with [Miana] and [Maina] serving as their guides and protectors. During this journey, the group encounters the [Servum], a monstrous creature, which sets the stage for revelations about the ruins and the threat they pose. Galu-Elu Galu-Gu, a key figure among the Bilusaludo—an intelligent, technologically advanced race—discovers that the twins’ arrowheads are embedded with nanometal, a deadly nanotechnology that was used to forge Mechagodzilla. This nanometal has survived over 20,000 years and expanded, raising fears of its destructive potential.
Haruo, played by Yuki Kaji, becomes increasingly convinced that Earth remains their best hope for salvation and that they must continue their mission to eliminate Godzilla. Galu-Gu persuades Haruo to stay and mobilize a plan that involves reactivating the remnants of Mechagodzilla, which the natives refer to as “Mechagodzilla City.” As the team traces the energy signature back to the facility, they find the remaining head of Mechagodzilla, which is a source of the nanometal’s spreading threat. Galu-Gu works tirelessly to harness the AI within to build a trap capable of defeating Godzilla, deploying EMP harpoons to trap the beast.
Amidst the preparations, Yuko Tani confesses her feelings for Haruo with a heartfelt kiss, adding an emotional depth to their perilous mission. As they prepare to strike, many from the human crew begin feeling unwell, signifying the insidious influence of the nanometal, which appears to be poisoning the environment and the fighters alike. Metphies, portrayed by Takahiro Sakurai, works covertly, hinting at darker motives. In a cryptic conversation with Haruo, he reveals that the Bilusaludo’s obsession with logic is corrupting them and warns of a threat even greater than Godzilla itself—King Ghidorah, a destructive force from another world.
When Godzilla finally awakens, chaos erupts. Most of the human fighters are horrified to learn that many Bilusaludo have willingly merged with Mechagodzilla to bolster its defenses, turning their advanced technology into an armament of destruction. The beast’s rapid assault on Mechagodzilla City forces Galu-Gu to sacrifice parts of the city’s defenses, redirecting power to the EMP harpoons in a desperate gambit. Despite their efforts, Godzilla overheats the facility, compelling Galu-Gu to fuse with the nanometal in a final act of sacrifice, using the Vulture exo-armors to turn their pilots into living weapons.
Haruo, displaying resilience and resolve, refuses to let the nanometal consume him. Meanwhile, Yuko begins to succumb to the nanopatenal’s influence, her body slowly transforming against her will. Metphies cautions Haruo that Mechagodzilla may spell total destruction for Earth but also hints that its destruction could save Yuko, who lies in a coma, and perhaps others. Galu-Gu’s ultimate plan involves transcending humanity to achieve victory over Godzilla—a notion that Haruo opposes vehemently. A fierce battle culminates with the destruction of Mechagodzilla and the neutralization of the nanometal threat, freeing Godzilla who then shatters the city in a final act of fury.
In the aftermath, Haruo tends to [Yuko], devastated that she remains unconscious, and the few survivors, along with Metphies, take refuge in a caves as the remnants of the city burn around them.
