Beethoven slips out of the house and meets Missy, a female St. Bernard owned by Brillo. Regina, Brillo's future ex-wife, arrives, takes Missy away, and threatens to keep her unless Brillo agrees to a $50,000 alimony settlement when the divorce is finalized.

Beethoven helps Missy escape from Regina's apartment, beginning a bond between the two dogs. They navigate Regina's hold over Missy and start their separate life together.

Regina and her new boyfriend Floyd spot the Newtons' dogs and seize the leashes, triggering a chase into the woods. Missy escapes with Beethoven's help, leading to a cliff-edge confrontation where Floyd threatens to drop the puppies into the river. Beethoven charges, Floyd falls, and Regina loses her grip as they tumble into a muddy pool and are swept away by the river.

The canine trio and their human family return to the Newtons' home, reuniting Missy with her mate and their pups. The danger has passed, and life settles back into routine.

Five months pass and Brillo visits with Missy. The judge grants him full custody of Missy, ending the custody dispute. The household prepares for a future where the puppies are grown.

The puppies have grown into young dogs and race downstairs to greet their mother Missy. The scene closes with a sense of family unity and the dogs' enduring bond with Missy and the Newtons.
