Judy and Nick are celebrated as a famous cop duo after exposing Dawn Bellwether's plot. They attend Zootopia's 100th anniversary celebration for the invention of the weather walls, a symbol of coexistence across environments. The event underscores how far they have come as partners and heroes.

The duo heads to the docks to chase the thieving anteater Sootley who runs a smuggling ring. They infiltrate as pretend parents with Finnick, but Bogo's interference triggers a high speed chase through the city streets. They cause chaos including destroying a statue, and Sootley is arrested; Judy finds a snake scale inside Sootley's van.

Bogo chastises Judy and Nick for their risky methods and assigns them cases to prove themselves. He forces them to attend a Partners in Crisis support group led by Dr. Fuzzby, where they acknowledge their differences but still view themselves as a dream team. The session sets the stage for renewed tension and ambition.

Judy overhears news about a gala hosted by the wealthy Lynxley family, who are tied to Zootopia's weather wall patents. A conspiracy theory video highlights the Lynxleys and a reptile ban in the city, spurring Judy to investigate further with Nick. The gala becomes a focal point for uncovering the truth behind the walls.

Judy and Nick infiltrate the gala to observe the suspects. Nick finds a snake scale and spots a hooded figure as chaos erupts when Milton Lynxley reveals himself as a venomous pit viper. A chase ensues, Bogo is knocked out by a fangs strike, and Judy seizes the journal as Gary escapes with Milton and the journal.

The media brands Judy and Nick as fugitives for aiding a snake. Mayor Winddancer steels his resolve and enlists Captain Hoggbottom to track them down. The citywide manhunt tightens around them as they try to stay ahead of the law.

Judy and Nick are captured and brought to Mr. Bigs warehouse, where Fru Fru and her daughter Little Judy comfort them. Mr. Big provides resources to start new lives outside Zootopia, but he directs them toward Nibbles Maplestick for the truth about the journal. The moment marks a shift toward alliance with reptile communities.

Judy and Nick contact Nibbles Maplestick, who guides them to Marsh Market, a segregated reptile neighborhood. There they learn from Jesús the basilisk how the journal and its cover can be read only by snakes, and uncover how the Lynxleys displaced reptiles to expand their domain. The investigation deepens as Hoggbottom crashes the market.

The pursuit leads through the Red Line, a dangerous water tunnel that reptiles can traverse but mammals cannot. Nick saves Judy from drowning, and they decide to push on to the mountain where a clue about the patent lies, despite their argument about the carrot pen recorder. They climb toward the summit with determination.

On a cliffside house, Hoggbottom and officers close in. Gary arrives with his secret accomplice Pawbert to aid Judy, and a desperate rescue unfolds as Judy fights to reach the journal. Nick is arrested during the chaos, and the stakes rise as Pawbert's and Garys plans come into sharper focus.

Nick is imprisoned with Bellwether among other animals. Nibbles fashions a key from a broom handle and frees them, sparking a chaotic escape that liberates the prisoners including Bellwether. Flash the sloth arrives to help them reach Judy and continue the mission.

Judy, Gary, and Pawbert press onward toward Reptile Ravine through the desert weather wall and a Burning Mammal festival. In a camp, Pawbert betrays Judy by injecting her with snake venom and leaves Gary to handle the danger alone, shifting the balance of trust within the group. The trio continues toward Agnes's home while Hoggbottom closes in.

Gary discovers the real patent in a music box, revealing that Zootopia was founded by Agnes to co exist. Pawbert makes one last sabotage attempt but Hoggbottom intervenes and knocks him out; the Lynxleys are arrested and the expansion plan collapses. The truth finally cracks open the city’s old legends and lies.

With the Lynxleys defeated and the weather wall expansion halted, reptiles can finally return home. Bogo wakes from his coma as Nick and Judy reaffirm their partnership by passing the Partners in Crisis class. Gary hosts a party to celebrate, Nick gifts Judy the repaired carrot pen, and the duo prepare for their next case against Bellwether.
