One evening, a couple of bird watchers in the woods come face to face with a mysterious gryphon. The encounter leaves them intrigued and cautious about the creature's presence in the area. This event sets the tone for the mysterious appearances of the gryphon throughout the film.

The Mystery Gang helps solve a recent mystery at a factory, demonstrating their detective skills. Velma then receives a call from her mother, asking her to check on her younger sister Madelyn at the Whirlen Merlin Magic Academy. This prompts the gang to head to the magic school.

The gang arrives at the old Irish castle that houses the magic academy, meeting its owner Whirlen Merlin and his staff, including his brother Marlon and Crystal. They learn that a gryphon has been scaring away students and staff, affecting the school's daily life.

Madelyn, who has a crush on Shaggy, takes him into the gardens to share a romantic moment and shows him an ancient sundial. She explains that the gryphon was originally meant to protect the school, but soon after, the gryphon chases them away, scaring the visitors.

With the students and staff leaving due to the gryphon scare, the Mystery Gang decides to take classes at the academy to investigate and gather more information about the mysterious creature causing the disruptions.

Velma and Daphne discover a secret passage leading to the attic, where they find Alma Rumblebuns, the head maid, who reveals she used to date Calvin Curdles. This connection hints at possible motives behind the gryphon incidents.

Shaggy and Scooby find a special effects room and accidentally create fog. Madelyn finds a book about the ancient staff of Lord O'Flannery, believed to control the gryphon. The gang then travels to a haunted island to recover the staff from a crypt, narrowly escaping a banshee illusion.

During a confrontation in the castle, Madelyn runs outside to recover the staff and gets kidnapped by the gryphon. The gang learns about Amos' secret work for Calvin Curdles, revealing potential motives for the attacks.

The gang reaches the tower and discovers the gryphon is a giant puppet controlled by a blimp concealed in fog, manipulated by Marlon Merlin. He had been using mechanical devices to imitate the gryphon and scare away trespassers, aiming to make himself a famous magician.

Marlon admits he was behind the gryphon scare and hologram banshee, intending to sabotage the school for fame and money. Whirlen forgives his brother, and they reconcile, restoring harmony to the academy.

Calvin Curdles reveals he wanted to buy the castle to win Alma's heart. Alma accepts him back, and they reconcile. The school reopening is announced with a celebration, marking a fresh start for everyone involved.

Madelyn begins her apprenticeship at the academy, with Daphne acting as her assistant. The academy reopens to the public, showcasing Madelyn’s magical skills, and reinforcing the theme of forgiveness and new beginnings.
