The Dark Ones are a mysterious alien species that seek to destroy all life in the universe. The Encyclopods are their opposite, a species that preserves endangered DNA and protects life. The two species have been in conflict for ages, with the violet dwarf star system containing the last Encyclopod egg, which will hatch when the star Chi rises.

No. 9 explains this history to Fry when he joins the Legion of Mad Fellows.

During the ceremony to stop the violet dwarf's implosion, Fry uses his telepathy to scan every mind present but cannot find one that matches the unreadable signature of the Dark One. He concludes that the only mind he cannot read must be his own, leading him to believe he is the Dark One.

The Omega Device is a tool given to Fry by No. 9 of the Legion of Mad Fellows. It is designed to temporarily disable a Dark One when used at close range. Fry uses it during the ceremony, but its initial effect appears to fail, though it ultimately plays a role in the Dark One's defeat.

Leela's pet Martian muck leech, the last of its species, drops from her hands during the confrontation. The creature's arrival causes the true Dark One to reveal itself, having been hiding among the group all along. The leech's presence triggers the Dark One's exposure.

Leela saved the leech earlier in the film, making its later appearance significant.

When the Encyclopod defeats the Dark One, Frida's necklace is pulled from Fry's forehead, removing his telepathic abilities. This restores him to normal but also loses the unique ability he gained from the accident.

If Leo Wong's miniature golf course is built, it would destroy 12% of the Milky Way and eliminate this unique ecosystem. The star Chi's rise triggers the egg's rebirth into a new Encyclopod.

Hutch, the transient who helped Fry and gave him the tinfoil hat, is killed during the struggle between the Encyclopod and the Dark One. His death occurs as the two powerful beings clash in the violet dwarf star system.

The Planet Express ship, carrying the crew, eco-feminists, and Kif, escapes through the wormhole pursued by the Nimbus. Professor Farnsworth warns the wormhole could send them trillions of light years away, but the final scene shows Fry and Leela kissing as they dive into it, implying they survive the journey to an unknown destination.

Frida Waterfall is murdered by an unseen Dark One during the escalating conflict between the eco-feminists and Leo Wong's empire. Her death occurs while Fry is infiltrating Leo's operation, and it remains one of the film's darker moments.

The eco-feminists commandeer the Planet Express ship, trapping the crew inside. This leaves the crew without their primary mode of transportation while Leo hires them to erect a fence around the construction site, further complicating their situation.
