Dr. Emma Collins continues her late father's work on climate change and the protection of great white sharks on the artificial island Little Happy. Her team includes Spinnaker, Miya, and Eugene Shaw, with Emma's friends Nandi and Bahari also living there. The island sits in the flooded seas near South Africa, created to study and protect apex predators.

Bella the bull shark dies after getting tangled in fishing lines, a sign of the ongoing human threat. Richard Lowell and his crew aboard the Thasos discover that Bella's three pups have grown into adults and are among the few survivors. The revelation raises the stakes for Emma and her team living on Little Happy.

During a dive with Richard's team to chase the bull sharks, Emma accompanies them. She witnesses three great white sharks being devoured by the bull sharks in front of her eyes. Brown, a member of Richard's group, is found dead, sliced in half by the bull sharks, underscoring the sharks' escalating aggression.

Bahari goes fishing and is devoured by one of the bull sharks. Nandi later discovers Bahari's severed arm, a grim sign of the danger closing in. Emma is shaken by the loss and the looming catastrophe.

Richard reveals that the bull sharks appear highly intelligent and that a beacon attached to their mother could attract her offspring. He warns that if the sharks reproduce, it could be a catastrophe for all on Little Happy. Emma confronts the unsettling possibility and struggles with the ethics of their plan.

Lucas leads the Genotic Labs mercenaries to overthrow Richard's command and seize control. They intend to kill everyone on the island and flee with the captured shark. They plant a mine to blow up the island, unaware that Emma and her team are watching with an underwater drone.

Emma and her team use an underwater drone to monitor the mercenaries and their mine plan. The threat of the mine heightens the danger around Little Happy. Loyalties within the operation grow more fragile as the situation spirals.

Lucas launches an assault on Emma's team, causing massive damage to the island's structures. Emma escapes the chaos while Richard is captured by Schill and Earls, two of Lucas's men. The capture marks a turning point as the mercenaries tighten their hold on the operation.

Richard is killed by a shark as he jumps from the boat to join Emma. Earls is killed by a bull shark during a fight with Shaw. Spinn is killed by a bull shark, and Miya is initially presumed dead.

Emma deactivates the mine on Little Happy but is attacked by Schill, who has been acting on Lucas's orders. Sally, the great white ally, saves Emma by devouring Schill. Emma then plants a mine on the Thasos, and Lucas detonates it, sinking his own boat and freeing the captured shark.

Shaw sacrifices himself to kill two of the three bull sharks with explosive darts. Lucas survives the explosion but is ultimately killed by Emma and Nandi in a final confrontation.

Emma lures the last remaining bull shark into a garbage compactor and destroys it. Nandi and Emma flee as Little Happy is destroyed, and Sally bids a goodbye before vanishing into the ocean. Miya is revealed alive, having hidden inside a wardrobe, and the three friends reunite before heading back to civilization.
