Two years after the defeat of Galactor and the apparent death of Condor Joe, a cruise ship is ambushed by Leader X, leaving most of the passengers dead or in ruins. Among the few who survive is a young child named Sammy, whose gender is purposefully kept ambiguous. Sammy is captured by X and cruelly aged into the bizarre, androgynous new commander of Galactor, known as Giersadora, who steps in as Berg Katze’s replacement from the first series after his suicide. Though Giersadora carries the outward look of an adult, the character still shows flashes of childish temper and impulsive behavior whenever plans falter, reminding viewers that a child’s perspective lingers beneath the surface.

As Galactor begins to stir again, the Science Ninja Team is pulled back into action. A shady operative named Hawk Getz is introduced, posing as the replacement for Joe but secretly serving as a Galactor agent in disguise. Getz’s cover is blown when he is felled by a mysterious feather-shaped shuriken, a turn of events that hints at deeper conspiracies at work. After early hints in the opening episodes, Joe resurfaces in the fourth episode, having somehow survived the life-threatening injuries that closed out the previous series, and he rejoins the team. It’s later revealed that he was saved by an ex-Galactor scientist at the brink of death and subjected to a range of cybernetic augmentations, giving him new capabilities and a renewed place within the group.

In a parallel thread, a female scientist named Dr. Pandora enters the story, driven by grief over the loss of her husband and child in the cruise ship catastrophe. Unbeknownst to her, her child Sammie survived the disaster and, in a cruel twist of fate, turns out to be Giersadora in disguise. The revelation reconfigures loyalties and raises the emotional stakes for Pandora as she confronts the unintended consequences of her own scientific pursuits.

With the arrival of the new series, the team meets upgraded hardware and weapons, including a space-worthy flagship, the New GodPhoenix, along with a fleet of individual mecha all bearing a distinctive bird motif. The New GodPhoenix itself is larger than its predecessor and is capable of deploying a robot pilot, referred to as Pima, which adds a fresh layer of strategy to battles in the void. The new design language extends beyond gear to character aesthetics as well, signaling a sharper, more stylized look that complements the updated animation style.

As the series progresses, changes ripple through the core cast. One notable shift is in Jun, whose appearance is updated with shorter, straighter hair, reflecting the evolving visual identity of the show. At the same time, the ages of the young members advance, placing Jinpei at about thirteen years old, a growth that brings new maturity—and new challenges—to the team dynamics. The evolution of these characters deepens the sense that time has moved forward in this revived chapter, while the lingering echoes of past battles and unfinished business continue to influence every decision the team makes.

In this blend of renewed conflict and personal consequence, the narrative threads weave together a larger tapestry of loyalty, coming-of-age trials, and the perpetual tension between human frailty and the formidable machine-power now at play. The crew’s resilience is tested as they navigate betrayals, hidden identities, and the moral complexities of a world where a child once transformed into a commander can alter the fate of every planet on their flight path. Through it all, the team remains committed to protecting the innocent, even as the line between ally and adversary grows increasingly blurred and the true cost of revival becomes painfully clear.
