As dawn breaks over Mossingham, an otherwise ordinary morning is abruptly disrupted by the arrival of a mysterious flying entity crashing into the nearby forest. Eager to investigate, Farmer Joe and his faithful dog, Bingo, venture out, only to stumble upon an alien spacecraft and its bizarre occupant—a tentacled creature that has emerged from the wreckage. In a panic, they rush back to town but inadvertently leave behind a bag of french fries. Undeterred, the curious alien indulges in the abandoned snack, unwittingly dropping an egg-shaped device in the process.
Meanwhile, at Mossy Bottom Farm, Shaun and his flock are engaged in a spirited game of frisbee when the disk inadvertently strikes Blitzer, the Farmer’s sheepdog. After a stern warning, the sheep find themselves seeking other forms of fun—from riding the Harvester to launching one another from cannons. However, Blitzer is ever watchful, consistently stepping in to halt their reckless behaviors.
As night falls, Shaun devises a plan that bends the rules: he orders pizza, much to the annoyance of Blitzer and the flock. When the pizza delivery guy arrives, he is oblivious to the commotion in the woods and misattributes the strange sounds to a simple frog. This humorously underscores the true nature of the chaos surrounding them. Blitzer intercepts the pizzas, but Shaun cleverly manages to sneak one into the barn. However, upon opening the boxes, they find them completely empty—a mystery that adds to the growing tension at the farm.
The following morning, Shaun stumbles upon a trail of discarded pizza crusts leading him to the garden shed, where he meets Lu-La, a tentacled rainbow alien gifted with telekinetic abilities and vocal mimicry. Initially skeptical, Shaun introduces Lu-La to his flock, who cautiously accept her. Lu-La becomes fascinated by the Farmer’s Harvester and mistakes it for a spaceship, leading to its unfortunate destruction during an accidental launch attempt.
Enraged by this calamity, the Farmer directs his frustrations at Blitzer, who merely held the keys to the Harvester. Soon, however, the Farmer uncovers numerous crop circles, leaving him in shock as the reality of the situation settles in. This sets the stage for an unforgettable adventure, one where Shaun and his friends navigate the extraordinary twists of fate with Lu-La by their side.
As the bond between Shaun and Lu-La strengthens, they embark on an intergalactic journey using the power of everyday objects. With Lu-La’s telekinesis, she vividly brings to life her home planet, spacecraft, and the logo of a fast-food chain. Realizing the significance, Shaun retrieves the takeout menu, which serves as a map leading them to the restaurant. Together, they strive to locate Lu-La’s shift while the flock ingeniously crafts a decoy Shaun puppet to prevent their leader from being missed.
At the edge of the forest, the Ministry of Alien Detection (MAD) swiftly pursues the report made by Farmer Joe, led by the no-nonsense Agent Red and her robotic sidekick Mugg-1N5. Farmer Joe brings them to the assumed crash site, but they find nothing, leaving the agents in a state of confusion. Seizing the opportunity from recent UFO sightings, Farmer Joe decides to capitalize by creating an alien-themed amusement park labeled “Farmaggedon,” which proves financially fruitful enough for him to purchase a new Harvester. He then assigns Blitzer the task of building the park’s towering structure while he dons a spacesuit to distribute flyers in town.
As Shaun and Lu-La embark on their town adventure, they cleverly use a yellow dumpster as their transport. The mischievous Lu-La takes an unexpected detour into a local supermarket, much to Shaun’s dismay. Driven by an insatiable desire for sugar, Lu-La devours an entire display of candy along with three bottles of soda. The chaotic aftermath results in a thunderous burp, prompting Shaun to extricate Lu-La from her sugary escapade and guide her towards their fast-food destination.
Nearby, Blitzer notices Shaun prancing into the woods and, fueled by concern, races after him without a second thought. Upon arriving at the crash site, Shaun and Lu-La are confronted by the uncanny sight of the ship, which is camouflaged against the barren landscape. In a comedic mishap, Blitzer gets entangled in one of the alien sleeping pods, thus falling unconscious. Unfazed, Lu-La attempts to reignite the ship’s systems using the enigmatic egg-shaped device she dropped earlier. In a moment of recollection, Shaun discovers a heartfelt photograph of Lu-La’s parents, leading her to telepathically share the tale of her arrival on Earth—an impulsive adventure where she inadvertently activated her family’s spacecraft during a sleepless night.
Before they can set off to retrieve the device, MAD agents spoil the party, responding to Lu-La’s earth-shattering burp by seizing the ship and transporting it to their secret base, where the device is cataloged as evidence. Meanwhile, back in the base, Agent Red reflects on her own childhood memories while examining the captured device, which draws her into further mystery.
Shaun and Lu-La take advantage of the chaos, sneaking off the ship and imitating Agent Red’s voice to access her office. Amidst the nearby commotion, Blitzer regains consciousness, still donned in a spacesuit, causing a bit of a ruckus as the agents misinterpret him as an extraterrestrial being. This distraction allows Shaun and Lu-La to grab the device and escape aboard the spacecraft; however, their success is short-lived as the hillbilly spaceship wildly veers off course, leading to another crash landing on Mossy Bottom Farm.
As chaos unfolds, the flock devises a plan to contact Lu-La’s parents using the egg device as a communication tool. Recognizing the strength of the signal when elevated, they rally together to ascend Farmageddon’s tower, even as the Farmer’s attention is captured by the theme park’s dismal performance.
With often comical twists and turns, Agent Red discovers the lights of the park and makes her way there. Disguising herself as a robot, she meets with an unsuspecting Blitzer backstage while the Farmer prepares a UFO-themed spectacle, unwittingly capturing Blitzer in a staging area. Shaun, in the meantime, remains precariously stuck amidst proceedings on the tower.
The crowd grows increasingly restless, booing the Farmer’s lackluster entertainment, just as Lu-La joins Shaun and together they work on improving their signal with her home planet. As tensions rise when Agent Red unmasks Blitzer’s disguise, nostalgia creeps in, but focus shifts back to a chaotic chase as Lu-La continues to climb. With rallying support from the flock, they repel Agent Red’s pursuit while Shaun and Lu-La manage to establish crucial contact with her home.
Just as the climax peaks, it necessitates Blitzer’s bold cannonball escape from backstage, leading to the tower crumbling. Fortunately, a radiant light emerges, guiding the crew to safety. In an emotional moment, Lu-La is joyfully reunited with her long-lost parents, who rejoice at her well-being following an ordeal that tested their courage.
The story comes to a heartfelt conclusion as Agent Red experiences a transformative moment of childlike wonder, saying goodbye as she embraces her memories. The audience, unaware of the chaos behind-the-scenes, erupts into applause, believing they’ve witnessed a theatrical masterpiece. The next morning, headlines confirm the show’s unexpected success.
In light of these events, Blitzer seeks out Farmer Joe to recount his fantastic escapade, only to find the Farmer missing, unexpectedly on board Lu-La’s ship. A humorous twist ensues as the Farmer unwittingly stows away, leading to a hurried return journey back to Earth.
In a lively post-credits scene, Blitzer and the flock engage in a spirited game of frisbee, with the Farmer enthusiastically using his new Harvester. However, their laughter is cut short when the frisbee gets caught in the machine, triggering a hilarious explosion that sends Farmer Joe into a fit of rage. As Shaun, Blitzer, and Timmy cling to each other in horror, the screen fades to black, leaving audiences eager to see what adventures await this endearing group next.
