The Mystery Inc. visits their old friend and college student, Eric Staufer, Bob Bergen who has invited them to see a prize-winning computer game he created based on their adventures and a high-tech laser that he plans to enter in a campus science fair. Upon their arrival, they learn that a digital threat has sprung from Eric’s game—a monstrous computer virus known as the Phantom Virus, Gary Anthony Sturgis which has attacked him and has been terrorizing the campus ever since. The danger is confronted by Professor Robert Kaufman, Tom Kane, who drives it off with a high-powered magnet, yet the threat continues to loom overhead.
As they investigate potential suspects—Eric, Professor Kaufman, Bill McLemore, Mikey Kelley Eric’s best friend and a baseball-loving programmer, and Officer Wembley, Joe Alaskey—the gang inches closer to a solution. The mystery deepens when someone uses Eric’s laser to beam the entire group into his game, where they must navigate a series of levels and learn that the exit hinges on finding a final box of Scooby Snacks.
The early levels pose their own challenges, but they persevere and push toward the final stage. There they encounter cyber-versions of themselves—cyber-Scooby-Doo, Scooby-Doo, and cyber-Shaggy Rogers, Shaggy Rogers—who reveal crucial clues about the path forward and guide the original team to an amusement park set within the game. At this park, they confront real monsters who, in the real world, are revealed to be human criminals in disguise. In a pivotal moment, Scooby-Doo’s cyber-counterpart distracts the Phantom Virus long enough for the real Scooby to seize the last box of Scooby Snacks, delete the Phantom Virus, and return everyone to the real world.
Back in reality, the clues—the baseball references and the phrases spoken by the Phantom Virus—point to Bill McLemore as the virus’s creator. Bill is arrested by Wembley, and under interrogation he admits his jealousy that Eric’s game won the science fair over his own project, despite his longer time at the school. He explains that he crafted the Phantom Virus to scare Eric away and steal the prize money, even going so far as to beam the others into cyberspace hoping they wouldn’t survive. With the culprit unmasked, the Mystery Inc. and Eric celebrate at a local restaurant, while the cyber-gang reappears on Eric’s laptop for a reunion.
