The film opens with a sunlit beach excursion for Tom and Jerry that quickly escalates into a lively chase, setting a playful tone for the adventure ahead.
On the same day, they cross paths with Jonny Quest Reese Hartwig and Hadji, along with their faithful canine Bandit, nudging the story toward a larger mission.
Tom leads a fierce skirmish against an army of evil cats, driving them to retreat.
Race Bannon guides the group to Quest Labs, where they meet Dr. Benton Quest and discover the Q sphere, a device that could solve the world’s energy problems.
Meanwhile, Dr. Zin [James Hong] learns of the device and dispatches his bumbling henchcats Tin, Pan [Jess Harnell], and Alley [Richard McGonagle] to steal it and kidnap Dr. Quest.
That evening, Tom, Jerry, Bandit, Hadji, Dr. Quest, Jonny Quest, and Race gather for dinner. Tom, unsatisfied with a bowl of milk, eyes a steak from Bandit, which makes Bandit unhappy, and the group heads to bed hungry.
Before bed, Tom memorizes the security code, 1-2-3-4, and later, as the group dines, the security system is unlocked by his mischief, allowing the cat army to breach Quest Labs and abduct Dr. Quest along with Race, stealing the Q sphere.
Jonny Quest and Hadji rush to the scene, pinpointing the location of Zin’s island, but are captured by Zin’s robots, while Tom and Jerry manage to escape.
Jerry decides to help, and Tom, initially reluctant, joins the fight to aid Dr. Quest, Jonny Quest, Hadji, and Race in escaping and destroying the volcano that Zin plans to use to attack the White House.
Zin tries to escape in an escape pod, but his henchcats seize the pod, leaving Zin clinging to it as the heroes flee the island.
Back on solid ground, the reunited team is welcomed by the President Tim Matheson and praised for saving the day.
The film ends with Tom chasing Jerry after Jerry mocks Tom’s small medal.
