A mysterious meteorite carves a blazing path through the upper atmosphere, skimming the edge of space before it nears Earth and almost wounds a legendary guardian dwelling in the ozone: Rayzuaza Katsuyuki Konishi. The impact of the rock reveals two egg-shaped objects buried in a frigid polar zone. The purple egg hatches into a sleek, aggressive Deoxys Kenji Nojima and immediately retrieves the green egg, triggering a dramatic confrontation when Rayquaza Katsuyuki Konishi descends from the skies to defend its territory. A fierce battle erupts, tearing through a nearby research facility and leaving a young boy named Tory Noriko Hidaka shaken by a stampede of Spheal, Sealeo, and Walrein. The two extraterrestrial beings clash with explosive force—Deoxys and Rayquaza exchanging devastating blows—until Rayquaza lands a decisive Hyper Beam at point-blank range, shattering Deoxys’ body and leaving only a purple crystal in its chest. The green crystal is taken by researchers back to Hoenn, while Deoxys regroups beneath the sea, already plotting a return.
Four years pass, and Ash Rica Matsumoto, May Kaori, Brock Yuji Ueda, and Max journey to LaRousse City, a place patrolled by block robots and buzzing with energy. Tory has grown distant from Pokémon and feels the weight of that fear, even as Deoxys Kenji Nojima has fully recovered and sets out to recover a green crystal being tested in a lab by Tory’s father and Yuko. In the Battle Tower, Tory’s unfamiliarity with battle dynamics collides with Ash’s experience when Tory ends up using Ash’s Torkoal; the pair fail to win against Rafe and Sid, and Tory bolts away, only then stopping to rescue a trapped Minun Kumiko Higa from a trash can. A subsequent meeting with Tory’s father and Yuko brings light to Tory’s world, and the group enjoys a moment of shared laughter—until a mysterious purple aurora signals the return of Deoxys.
As Deoxys moves to extract the city’s inhabitants to aid in locating the green crystal, it creates a legion of copies of itself, complicating the mission and throwing LaRousse City into turmoil. The security robots begin to malfunction, and a powerful shield generated by Deoxys disrupts the city’s power. Rayquaza reenters the fight, resuming its clash with Deoxys and wreaking havoc across the metropolis. The turning point comes when Pikachu Ikue Otani and the twin Pokémon Minun Kumiko Higa and Plusle Akiko Kawase power the lab’s generator, triggering a renewal of the green crystal’s energy. As the battle intensifies, Deoxys drives Rayquaza toward the floor, and the green Deoxys arrives in a fully regenerated form, transforming into Defense Forme to shield Rayquaza from a lethal strike. A sea of robots fills the skyline, and the chief robot’s hostility threatens everyone.
Seeing the bond forming between the two Deoxys forms and Rayquaza, the giant sky guardian begins firing Hyper Beams at the clanking army of machines. Ash and Tory work together to shut down the malfunctioning robots by disabling the chief robot, restoring order to the city and freeing the twin Deoxys to stand with Rayquaza against the common threat. Tory slips from the towering machines while trying to rescue Plusle and Minun, but the green Deoxys swoops in to save him, cementing a growing trust between Tory and the legendary protectors. With the robots neutralized, Rayquaza honors the display of trust by departing in peace, and the twin Deoxys synthesize green and purple auroras in the sky as a farewell to their friends, vanishing toward an unknown destination. Ash proclaims that wherever they go, they will always have each other, and Tory—now free from his fear—says goodbye in a heartfelt moment at the train station, his shoulders bearing the cheerful companionship of Plusle Akiko Kawase and Minun Kumiko Higa. The journey through the Hoenn region continues, richer for the new bonds formed that day.
