Pokémon: Destiny Deoxys (2004) Timeline Explained – Every Event in Order

Rayquaza attacked Deoxys because it perceived the alien Pokémon as a threat to its territory in the ozone layer. When the meteor carrying Deoxys entered Earth's atmosphere, it nearly struck Rayquaza, provoking the legendary sky guardian to descend and confront the intruder at the polar research site.

Foreshadowing: Rayquaza's territorial nature is established early, setting up its repeated confrontations with Deoxys.

Although Rayquaza's point-blank Hyper Beam destroyed Deoxys' physical body, the purple crystal embedded in its chest survived and sank into the sea. From there, Deoxys regenerated underwater over the four-year period until it was fully healed and ready to retrieve the green crystal.

Foreshadowing: The crystal left behind during the first battle serves as the seed for Deoxys' return.

After the initial battle at the polar region, researchers recovered the green crystal and brought it to Hoenn for study. Tory's father and Yuko were testing it in their LaRousse City laboratory when Deoxys returned to reclaim it.

Foreshadowing: The timeline mentions researchers taking the green crystal to Hoenn, explaining its later location.

Tory developed a fear of Pokémon after witnessing the devastating battle between Rayquaza and Deoxys at the polar research site as a young boy. The stampede of Spheal, Sealeo, and Walrein fleeing the conflict traumatized him, causing him to avoid Pokémon entirely for four years.

Foreshadowing: The opening scene shows Tory witnessing the chaos, establishing the source of his trauma.

Deoxys invaded LaRousse City because it needed the green crystal to complete its regeneration and restore its full power. The alien Pokémon used aggressive tactics, creating copies of itself and disrupting the city's power grid, because it believed retrieving the crystal was the only way to recover its strength.

Foreshadowing: Deoxys' desperation to recover the green crystal is hinted at when it takes the green egg immediately after hatching.

When Deoxys' force field disrupted the city's power, Pikachu, Minun, and Plusle worked together to power the lab's generator manually. Their combined electrical energy recharged the green crystal, enabling the green Deoxys to fully regenerate and take on its Defense Forme.

Foreshadowing: The twin Pokémon Plusle and Minun appear earlier when Tory rescues Minun from a trash can, establishing their connection to Tory.

Deoxys' Defense Forme is a different physical configuration of the Pokémon that emphasizes defensive capabilities over offensive power. The green Deoxys transforms into this form during the final battle to shield Rayquaza from a lethal attack, demonstrating its changed priorities after regenerating.

Foreshadowing: Deoxys' ability to change forms is established through its different configurations throughout the movie.

Rayquaza stopped fighting after witnessing the bond forming between the two Deoxys forms and the humans, particularly when the green Deoxys saved Tory. Recognizing that Deoxys was no longer an enemy but a willing protector, Rayquaza chose to depart peacefully instead of continuing its hostilities.

Foreshadowing: Rayquaza observes the interaction between Deoxys and Tory during the battle, which shifts its perception.

Ash and Tory worked together to infiltrate the chief robot's control system and shut it down directly. This action neutralized the entire army of malfunctioning block robots, restoring order to LaRousse City and freeing the Deoxys to unite with Rayquaza against the remaining threat.

Foreshadowing: The chief robot's hostile behavior escalates as the battle progresses, making its neutralization a critical turning point.

Deoxys created copies of itself to search the entire city more efficiently for the green crystal. Since the crystal was hidden in a laboratory and the city was large, the copies allowed Deoxys to cover more ground simultaneously while maintaining its presence at key locations.

Foreshadowing: Deoxys' ability to create clones is first hinted at when it rapidly multiplies during the invasion phase.

At the end of the movie, the two Deoxys, purple and green, flew away together toward an unknown destination after creating green and purple auroras in the sky as a farewell. Their exact destination is not revealed, but they left to continue their journey beyond LaRousse City.

Foreshadowing: The twin Deoxys' departure mirrors their arrival as a pair, suggesting they will remain together.
