In his sorrow, Koyomi encounters Shiori Satō, the director's daughter, who finds him crying. Shiori's kindness leads Koyomi to an IP capsule that can transport him to a different parallel world.

Koyomi uses the IP capsule and travels to a reality where Yuno is alive, but he discovers that his grandfather has passed away. This bittersweet experience leaves Koyomi reflecting on loss and longing.

Upon returning to his original world, Koyomi learns that Shiori needs help to visit a reality where her parents are still together. Their joint desire to alter their realities establishes the foundation for their partnership.

As time goes on, Koyomi and Shiori deepen their friendship while navigating the complexities of adolescence. However, their parents' announcement of impending marriage complicates their relationship.

Recognizing their feelings for each other, Koyomi and Shiori decide to perform a Parallel Shift to escape their complicated family ties. This leads them to a world where their parents are together, but the consequences are dire.

During their attempted shift, Shiori suffers a fatal injury in a car accident at the Showa-dori intersection. This tragic turn of events sends Koyomi spiraling into despair as he faces the loss of Shiori.

Koyomi finds Shiori unconscious in the hospital, with her heart still beating artificially. He encounters her Imaginality manifesting as a ghost at the site of the accident, revealing the connection between their fates.

Determined to save Shiori, Koyomi dedicates himself to mastering Parallel Shift while attending high school. His love and resolve drive him to explore the possibilities of Imaginary Science.

Years later, now a graduate working at the Institute, Koyomi learns that Shiori’s heart has stopped functioning. This news reignites his commitment to finding a way to bring her back to life.

Koyomi enlists the help of Kazune Takigawa, discovering that she can see Shiori's Imaginality. Together, they embark on a groundbreaking venture to develop a Time Shift to alter Shiori's fate.

As Koyomi and Kazune prepare for the pivotal Moment Shift, they reflect on their journey and the sacrifices made. Koyomi prepares to say goodbye to Shiori, vowing they will reunite in the future.

In a poignant post-credits scene, an elderly Koyomi is encouraged by his wife Kazune to meet his future at the intersection. There, he unexpectedly reunites with the older version of Shiori, signaling a new beginning.
