Conan and his friends win tickets to board an Atago-class destroyer for public military exercises and are escorted into the Combat Information Center. The simulated air-to-air engagement ends with alarms as a real sonar contact closes in. The captain orders a full search of the waters around the ship.

Inside the ship, Conan and Ai Haibara suspect a spy codenamed X may be among the passengers. Conan notices a sick boy known as Yuki-kun, hinting at a missing guardian, and Nanami Fuji’s presence near the ship’s security are clues to the mounting mystery.
