Captain Kidd initially has no choice but to comply when a Union patrol instructs him to deliver Johanna to Union officials in a nearby town. After the Bureau of Indian Affairs representative won't be available for three months, Kidd considers leaving Johanna with his friends Simon and Doris Boudlin. However, when Johanna attempts to flee with Native Americans during a storm, Kidd realizes she is in danger and cannot be left behind, prompting him to take full responsibility for the 400-mile journey to her family in Castroville.

Kidd's decision to help is foreshadowed by his discovery of the lynched freedman, which highlights the dangerous world Johanna would face alone.

Johanna was kidnapped at around age 4 or 5 by Kiowa raiders and raised by them for six years. During this time, she assimilated into Kiowa culture, learning their language and customs. When Union troops broke up the Kiowa camp, they found her but she had no memory of her previous life or the English language, making Kiowa her primary and only fluent language.

Johanna views the Kiowa people as her true family. Raised by them from a young age, she has no memory of her white family and identifies culturally as Kiowa. When she sees a group of Native Americans during the storm, her instinct is to flee with them and return to the only life and people she knows, not to continue on to strangers who are supposedly her relatives.

At the inn in Dallas, Ella Gannett, who understands Kiowa, reveals devastating news to Captain Kidd: Johanna's adoptive family, those who took her in after she was found as an infant, have been killed. This makes Johanna an orphan twice-over, having lost both her birth family and her Kiowa family, and explains why she has no remaining relatives on the frontier.

This tragedy is foreshadowed by the dangerous landscape of post-Civil War Texas, where violence against settlers was common.

Three ex-Confederate soldiers attempt to purchase Johanna from Kidd at the inn. When Kidd refuses, they pursue him and Johanna into the wilderness. During the confrontation, Kidd uses his shotgun, but when it malfunctions, Johanna cleverly suggests using the dimes he had earned from reading news as makeshift ammunition. Kidd fires the dimes from his pistol, blinding and incapacitating the attackers, allowing them to escape.

Captain Kidd is coerced by cattle baron Farley into reading propaganda praising Farley's violent expulsion of non-white residents. Instead, Kidd reads about a Pennsylvania coal mine disaster, inciting rebellion among Farley's workers. During the chaos, Farley turns his gun on Kidd, but Johanna grabs Kidd's shotgun and kills Farley, saving Kidd's life. This act demonstrates her transformation from a frightened child to someone willing to protect her protector.

Kidd delivers Johanna to her aunt and uncle in Castroville, believing it is the right thing to do, he has completed his mission and she now has family to care for her. He refuses any reward, only asking them to buy books so Johanna can learn to read. However, he then travels to San Antonio to visit his late wife Maria's grave, where he realizes he cannot abandon Johanna and rides back to her.

After delivering Johanna, Kidd visits the grave of his wife Maria, who died of cholera while he was serving in the Confederate army. This emotional moment causes Kidd to reflect on loss and family. He realizes that Johanna has become his family after their arduous journey together, and he cannot abandon her again. He rides back to her, seeking forgiveness and intending to raise her as his daughter.

The ending signifies that Kidd and Johanna have officially become a family. After their 400-mile journey filled with danger, bonding, and mutual protection, Kidd formally adopts Johanna by introducing her as "Johanna Kidd" while reading the news to an audience. This completes both their arcs: Kidd overcomes his solitary existence after losing his wife, and Johanna gains a permanent home with someone who loves her despite their cultural differences.

The film depicts Texas in 1870 as a landscape filled with racial tension and violence. White settlers clash with Native Americans over land, ex-Confederates resist abolition and seek to re-enslave Black freedmen, and racist cattle barons like Farley violently purge minorities from territories. The journey forces Kidd and Johanna to navigate this dangerous reality, where the threats they face reflect the broader social unrest of a nation rebuilding itself.
